Here’s something that happens in almost every small business we talk to. They have QuickBooks or Xero or FreshBooks. They also have a CRM, a project management tool, maybe a scheduling app, maybe a point-of-sale system. And none of them talk to each other.
So someone on the team — usually the bookkeeper or the owner — spends hours every week copying information from one system into another. Customer details get typed into the accounting tool by hand. Invoices get created manually based on data sitting in a spreadsheet. Time entries from one system get re-entered into another for billing.
It works. Sort of. Until someone makes a typo, forgets to enter something, or the business grows enough that the manual work becomes a part-time job.
Your accounting software shouldn’t be an island. Here’s how to connect it to everything else.
Why Disconnected Accounting Costs You More Than You Think
The obvious cost is time. If someone spends five hours a week on data entry that could be automated, that’s 260 hours a year. At even $25/hour, that’s $6,500 spent on typing things into boxes.
But the hidden costs are worse.
Delayed visibility. When your books aren’t updated in real time, you’re making decisions based on old information. You think you have more cash than you do. You don’t realize a big client hasn’t paid. You can’t see which projects are actually profitable until the month-end scramble.
Errors. Manual data entry has an error rate of about 1-4%. That doesn’t sound like much until it means an invoice goes out with the wrong amount, a payment gets applied to the wrong customer, or your tax filing has mistakes.
Reconciliation headaches. The more disconnected your systems are, the harder it is to figure out why your numbers don’t match at the end of the month. You end up spending hours hunting for a $47 discrepancy that happened three weeks ago.
What “Connected Accounting” Actually Looks Like
In a connected system, data flows automatically between your tools. Here’s what that means in practice:
- A new customer gets added to your CRM, and their billing info automatically appears in your accounting software
- A project gets marked as complete in your project management tool, and an invoice gets generated automatically
- A payment comes in through your payment processor, and it’s recorded and matched in your books without anyone touching it
- Time tracked by your team automatically turns into billable line items on an invoice
- Expenses from your company credit card get categorized and logged without manual entry
You don’t have to achieve all of this at once. Even connecting one or two of these flows saves significant time and reduces errors.
Step 1: Map What Data Moves Between Systems
Before you connect anything, figure out what information currently gets moved manually. Grab a piece of paper and answer these questions:
- What data gets entered into your accounting software by hand?
- Where does that data originally come from?
- How often does the transfer happen? (Daily, weekly, per transaction)
- Who does it?
- How long does it take?
Common data flows to look for:

Step 2: Check Your Accounting Software’s Built-In Integrations
Before you buy anything new, check what your accounting software already connects to. Most modern accounting tools have a marketplace or integrations page.
QuickBooks Online connects natively to hundreds of apps including Stripe, Square, Shopify, HubSpot, Gusto, TSheets, and more. Check their app marketplace at apps.intuit.com.
Xero has a similar ecosystem with native connections to Stripe, PayPal, Hubdoc, Deputy, and many others. Check apps.xero.com.
FreshBooks has fewer native integrations but covers the basics — Stripe, Gusto, and a handful of others.
For each data flow you identified in Step 1, check if there’s a native integration. Native integrations are the easiest to set up and the most reliable. They’re built and maintained by the software companies themselves.
Step 3: Fill the Gaps With Integration Tools
If your tools don’t have a native connection, you have options.
Zapier is the most popular. It connects thousands of apps using simple “if this, then that” rules. For example: “When a deal is marked as ‘won’ in my CRM, create an invoice in QuickBooks with the deal amount.” Zapier starts free for basic use and scales up from there.
Make (formerly Integromat) does the same thing but with more flexibility for complex workflows. If you need multi-step automations — like “when a project is complete, generate an invoice, send it to the customer, and update the project status” — Make handles that well.
Built-in automation features. Some accounting tools have their own automation. QuickBooks Online has recurring invoices and basic rules for categorizing expenses. Xero has bank rules that automatically categorize transactions based on patterns.
Step 4: Start With Your Highest-Value Connection
Don’t try to connect everything at once. Pick the data flow that takes the most manual time or causes the most errors, and automate that first.
For most small businesses, the highest-value connections are:
Payment Processing to Accounting
If you use Stripe, Square, or PayPal, connect it to your accounting software. This is usually a native integration that takes 15 minutes to set up. Every payment gets recorded automatically. No more matching bank deposits to invoices by hand.
Bank Feeds
If your accounting tool supports bank feeds (most do), turn them on. Your transactions get imported automatically, and you just need to categorize and confirm them instead of entering them from scratch.
Invoicing Automation
If you’re creating invoices manually based on completed work, this is a big one. Connect your project management or time tracking tool to your accounting software so invoices are generated automatically — or at least pre-populated with the right data.
Customer Data Sync
If you maintain customer records in both a CRM and your accounting tool, sync them. When a new customer is added to the CRM, their billing info should flow to accounting. When contact details change, both systems should update.
Step 5: Set Up and Test Carefully
When you’re ready to connect:
Start in test mode. Most integration tools let you test with sample data before going live. Do this. Make sure the data shows up in the right place, in the right format.
Check the field mapping. When data moves from one system to another, make sure fields match up correctly. “Company Name” in your CRM should map to “Customer Name” in your accounting tool, not get lost or land in the wrong field.
Handle duplicates. If you’re syncing customer records, make sure the integration checks for existing records before creating new ones. Otherwise you’ll end up with duplicates everywhere.
Monitor for the first two weeks. After turning on an integration, check daily that data is flowing correctly. Fix issues immediately. Small errors compound fast.
Document what you set up. Write down what’s connected, how it works, and who to contact if it breaks. Future you will thank present you.
What to Watch Out For
Over-automating too fast. Every integration is a potential point of failure. Start simple, get it stable, then add more.
Tax implications. Make sure automated transactions are categorized correctly for tax purposes. An automation that puts every Stripe payment in the wrong income category will create a mess at tax time.
Sync direction. Decide if data flows one way or both ways. For most accounting connections, you want data flowing into accounting, not out of it. Your books should be the source of truth for financial data.
Permission and security. When connecting tools, use dedicated integration accounts where possible, not your personal login. Review what data each integration can access and limit it to what’s necessary.
The Payoff
When your accounting is connected to the rest of your business, you get:
- Real-time financial visibility instead of waiting for month-end
- Hours back every week from eliminated data entry
- Fewer errors from automated data transfer
- Faster invoicing which means faster payment
- Easier tax prep because your books are cleaner all year
It’s not glamorous work. Nobody’s going to congratulate you for connecting your payment processor to QuickBooks. But the cumulative effect of accurate, automatic data flow changes how you run your business. You spend less time on bookkeeping and more time on the work that actually makes money.
